In fact, the desktop is run in isolation from your Linux system (no different from the fs-uae with the workbench installed). Install Icaros Desktop

Although you can't run Amiga and Linux applications exactly in parallel, because Icaros has access to files in your host Linux, you can still "collaborate" with them. Of course, you may have forgotten this a long time ago and just played games.
Mixing and matching
All of the above provides you with a familiar and unified experience by imitating "other" operating systems. But don't forget that one of the greatest things about Linux is that you have the ability to pick out certain elements you like (except for Icaros, of course) and to build your own Frankenstein desktop!
